I solved this with the DeusExe launcher, which comes with GMDX, by selecting borderless windowed mode. With base vanilla version there was also this other issue of the game immediately minimizing itself and doing it every time I try to restore the window. But when I switch to OpenGL, the game looks like this and runs terribly (fps constantly drops between 30). When googling about these issues, most people say that you just need to switch to OpenGL as a renderer. As some of you might know, the software mode of Deus Ex has depth issues (objects clipping through other objects, etc), while the Direct3D9 mode is pretty dark and the brightness does not adjust.
